Here's the story of Charles' (first?) disappearance in 1893:

Then I found this piece in the Centervile paper reporting the death of a Charles Thornton in Foster (Monroe County) in 1901, fourth column from the left in the middle of the page. Why would he report this news in Centerville unless this Charles Thornton had a connection to Appanoose county.

Yes, the birth dates (1865) and places aren't exact matches with the marriage record, but what are the chances of two people with the same name, with English origins, with about the same birth dates, in adjacent counties? You'll have to decide if they're a match, or not
Here's the transcription of the record of the birth of Charles and Clara's first (unnamed) child. Note that on this record, Charles's birth date calculates to 1863, plenty close to the date on the census:
